I use Dokuwiki pages to write topics.

I use the includes plugin to include chapters in manuals.
This saves me lots of time compared to previously where I had top update multiple manuals that contained the same information. Now I just updated that topic and all manuals are automatically updated.
We export the Manuals to PDF. The PDF export has a contents page that links to each section. These links work as expected.
Within each topic I may have links to other related topics to aid navigation. These work well within the wiki but when exported to PDF:
1) links that are within one topic page continue to work (eg section links)
2) links that go to another topic page maintain the original web based URL of the Wiki page.
The wiki page is not publicly accessible so these links don't work. The topic they link to is included further down within the chapter / manual in the exported PDF .
Is there an easy way to turn these links into internal links within the PDF?
I'd prefer to have broken links within the PDF created because the linked page wasn't included than links to a non public page outside the PDF.
I have a feeling I should be able to regexp replace the links to remove the URL immediately prior to passing it to the code that makes a PDF from the html but I'd appreciate feedback/tips on this before I start looking.
