Yes, that is most probably the right place. I write "most probably" because it depends a bit on your setup. If you have a standard install, that is the correct folder. (If you have either moved the conf folder away or have a farm, then you'd need to put the file into wherever you moved that folder to.)
The style.css won't be read, but the userstyle.css should work.

Yes, that's correct. If those files existed, you would lose any changes whenever you update your wiki. That's why you need to create them.
I just tried adding my above CSS into a conf/userstyle.css and it worked. If it doesn't work for you, it might be a
caching issue. You can clear the DokuWiki cache by simply saving the configuration form in the admin section.
Just to double check, which version of DokuWiki are you running?
