This doesn't appear to be the case,
I don't know, I am guessing (in lieu of detail)

since his wiki is installed at /var/www/html/dokuwiki/ and his config directory is /var/www/html/dokuwiki/conf.
The Debian packaged DokuWiki installs to
/var/www/dokuwiki by default, default (hit
Enter) also means the
config files and
plugins directory are
not web-writable (don't ask - it has been broken for many years).
To fix those problems many people install the package (
apt-get install dokuwiki) and then reconfigure it (
dpkg-reconfigure dokuwiki), which then makes
conf and
plugins web-writable and allows the installation to
/var/www/html/dokuwiki (or anywhere beneath
/var/www)
Commonly when installing the Debian package people find themselves unable to log in because the config files are not web-writeable...
If the OP is using the Debian package there will be a
local.php and a
dokuwiki.php in both
/etc/dokuwiki and
/var/www/dokuwiki/conf.
/var/www/dokuwiki/conf is ignored.
