I am not familiar with that template and would have to test it to see how it works. And I'm still not sure I follow what you are describing, perhaps because I don't know this template. And at least to me the plugin page is not entirely clear as to how it works.

On re-reading I see that it just substitutes wiki editable templates for templates that have to be edited externally. So, perhaps you can give a concrete example of what you want to do.
Everything in a template will be loaded into a new page opened in the template's namespace. So if you have links in the template, those will be loaded into every new page governed by that template. A second use of templates is the substitution of values for predefined macros:
