I browsed to that PHP file, and it seemed to run - but it did not fix anything as far as I can tell. It did not have an error, so I assume it ran. I loaded the page in both IE7 and Firefox. The page was "www.mywebsite.com/dokuwiki/bin/indexer.php". The page was loaded from both a remote machine, and on the webserver itself.
This is a commandline script! Its not to be run through the webbrowser!
For updating the index through the browser the searchindexer plugin was intended, but it is
not compatible with the current dokuwiki release. I will update it when I'm in the mood.
Generally: there is no need to manually update the index. It is built automatically when the wiki is browsed by users, just give it time.
If the index really is not updated you might have hit a bug which should be reported in the bugtracker.
BTW. Are you running DokuWiki on IIS ? You might have this problem:
